It's hard to say without more context whether there really is any difference between the two. But there can be a difference. "He works for XYZ Company most likely means that he is an employee of that company. "He does work for XYZ Company" most likely means that he is an independent contractor and that he does business with XYZ Company either on a regular basis or occasionally.
