Is the meaning of 3 different to the meaning of 1? Doesn't 3 correspond to A rather than to B?
A) It seems it is empty, but it isn't empty.
B) It is not as empty as it seems.
Your original question wasn't about meaning, was it, Navi? Sorry if I missed your intent. My take:
1-My heart isn't as empty as it seems-- MY HEART IS LESS EMPTY THAN IT APPEARS TO BE.
2-My heart isn't empty as it seems. AS (1) WITH 'AS' ELIDED.
3-My heart isn't empty, as it seems. MY HEART IS APPARENTLY NOT EMPTY.

Actually I wanted to ask whether there was a difference in their meanings in the origianl post but then I don't know why I thought I'd do this in two parts. I guess that wasn't the smartest thing to do!
