Is "the paper is structured around three chapters" something one can say? I'm asking because I think a paper can be structured around topics, but I'm not sure about chapters.

I think it's a good sentence. It makes sense. However, it could be better to include what the chapters deal with or cover because it's not really the chapters, per se, around which the papers are structured but the subject matter or content of the chapters. I think including this information in your example sentence would make it a better sentence.
