Does it mean they have lived there for more than three years?

Yes it does.
To make another concept clear, you would need to have said, "They lived here over a period of three years."

Okay, I guess I understand. And if I had said
"They lived here over a period of over three years." ? (can I say that?)
Once more that would mean they lived for more than three years, right?

That looks awkward to me, I would suggest: "They lived here for a period of more than three years".

Yes bhaisahab, I know it sounds awkward (I will not use it), but I gave it a try just to confirm (and reconfirm to be sure) that "over + specific time" means "more than that specific time".
