I think you are a good singer.
I thought you are a good singer.

does the second one imply this:
In the past, I thought that you are a good singer, but now you aren't.

No it doesn't. "I thought you are a good singer" is wrong.
To convey your meaning, you need:
"I used to think you were a good singer" or
"I think you used to be a good singer" or
"I thought you were a good singer at one time"

but not "I thought you are ..."

Am I right when I feel the first two sentences to have a very similar (or the same) meaning, while the 3rd one is a bit different?

They are all mean basically the same thing, and the connotations could be different depending on the context.
