she was scared, cause she hadn't done her homework. At that time she was playing with her pc.

and:
Tom was a bad boy. his father had told him to tidy his room, but he didn't have time, so he hadn't done anything.

The past perfect happens before the past simple
For example:
when I got home, my mother had already come.
