In your first question you can use both of them.
For Example,
1) Please move this chair. it is in the way
2) On they way to the station, I bought some Cigarettes.
In the second question you can use "He is in the bus" but the other one I don't know whether it can be used or not ?????
For Example,
1) He is in the bus
2) He is on the bus ???

He is "on the way" means that he is in the process of coming to your location. "Is Dave coming to our picnic?" "Yes, I just called him and he is on the way."
"In the way" means that someone is obstructing whatever it is you are trying to do. I was mopping the floor, but your chair was in the way. I wanted to do this test today, but the customer's engineers were in the way.
