In BrE, "pay by cheque" is the most common, as a form of payment. If you take a cheque to the bank and add the funds to your account then you "pay in a cheque".

Also, you will come across pay with a cheque, though by is more common.. The one that sounds wrong to me is pay in cheque'; you can pay in cash.
(When you pay in a cheque, you deposit a cheque someone has given you.)

You can, of course, 'pay in a cheque', but it doesn't mean what the OP has in mind. You can 'pay in a cheque at the bank' - you give it to the cashier, who adds its value to your account's total.

No - to pay by cheque means specifically to pay a bill or settle an amount owing by writing a cheque to a person. When you take a cheque that has been written to you to the bank and pay it in to your account you are "paying a cheque in".

Yes, the mean the same thing. Most people will use one or the other. I always say "pay by cheque".

Can I pay with my credit card? (Less common).

Obviously, you wouldn't say "pay in a credit card" as you do with a cheque.
