the first sentence is about spoken (informal) language while the second one is formal, well, we can say both formal and informal. In my opinion, there shouldn't be better or worse, but it is a matter of a speaking environment where we use such statements-with or without a helping verb- and where the stress falls. I mean, 'You came yesterday?' is mostly about intonation and the speech style of the person who's saying it...
Both are equally usable.
If I can assume that you asking a very general question about how to form a question in English, 2 is 'better'. That is, questions are generally asked in that way in English, rather than just changing the intonation.
1. is more common if you are clarifying something:
A: I'm sorry I missed you yesterday.
B: You came yesterday?
