"Honing thinking skills" means to practice thinking in a logical fashion; to learn to use only facts and actual data (not emotion or opinion) to come to a conclusion.

For example, suppose you are asked to answer the question: "Why is health care in the United States so expensive?" An opinion-based answer would be: "Because doctors and pharmaceutical companies are greedy."
A fact-based answer would be one given after much study and consideration of such factors as the cost of research for diagnostic equipment like MRI machines (everyone wants the latest high-tech equipment available in order to diagnose their illness sooner rather than later), the higher wages necessary to attract workers to the nursing field (there always seems to be a shortage of trained nurses), the huge premiums doctors must pay for malpractice insurance due to frivolous lawsuits, etc.
