Are the following sentences natural to a native ear?
1. Were you working all the weekend?
2. Actually that gives me a good segway into my next query.
3. What, you don’t have your lunch until 2pm? Then you must have / must be having heavy breakfast? ( this was my reaction after hearing that one woman doesn’t have lunch until 2pm everyday)

1 would sound more natural to me without the.
2 sounds natural, but the word you are looking for is segue (pronounced segway).
3. '. . . . Then you must have a good/hearty breakfast.'

Is this sentence telling the person to have a good breakfast or guessing that she must be having a good breakfast, for she is able to stay so long without another meal?3. '. . . . Then you must have a good/hearty breakfast.'

A follow up question.
What is the difference between these two sentences?
3b . What, you don’t have your lunch until 2pm? Then you must have a good breakfast?
3c. What, you don’t have your lunch until 2pm? Then you must be having a good breakfast?
"Must be having" describes something that is happening right now or is to happen soon. It doesn't make sense in this context.
