Did /did not must be followed by an original word?
Is that right?

Excellent! Many people err here by putting "nothing" which makes a double negative that turns the meaning around to the opposite.

All three of your sentences are correct. What is it that is confusing you?

At first I am not sure which one is right, For examples;
1) I did call/ called her last night. (did + original word or did + original word+ ed)
2) She did not cry/ cried yesterday. ( did + original word or did + original word + ed)

I did call her last night ... is correct
She did not cry yesterday ... is correct
because if it's not so we are oppose to the rule which say :
Use the present infinitive without to , not the past tense after the auxiliary did .

Additionally, only one verb can carry tense, and if there are two verbs, then the auxiliary carries tense:
EX: DO + CALL => does call, did call
"DO" changes to "does" and "did". The -s on "does" and the -d on "did" are the same as the -s on "calls" and the -d on "called".
In short, there should be only one -s or -d per verb string.
