What did John buy at the shop, then run to the train station? or then ran to the train station?
What is the correct tense for 'run'?

He did not run the oranges to the station so you simply cannot ask the question you are trying to. You can say only something like:
What did John buy at the shop before he ran to the station?
If it had been: John bought oranges and then ate them, then you could have asked:
What did John buy and eat?
