'Waters' is very biblical or old-fashioned. It is not used very often. It is used to refer to the sea or a large body of water.. Also, if you go a a spring which has supposed healing powers, you cay say you are 'going to partake of the waters'.

'Waters' is used, especially in speaking of inland waters and coastal waters, and, metaphorically, murky/uncharted waters. If you are someone who goes to spas, then you will take the waters.
