"Which" refers to "panentheism", as does "but".
"...panentheism, which states this*, but also, unlike pantheism, states this**
* The first "this", above, = states "that God is in everything".
** The second "this" = states that "(God) also transcends the universe."
So panantheism holds that God is in everything and that he/it transcends the universe.
I'd add to your sentence:
"Pantheism is distinguished from panentheism, which holds that God is in everything, but that he also transcends the Universe."
