The first part of your request covers far too big an area to begin to answer in one thread. A rather over-simplified answer to the your request for reasons is that the pronunciation of English has changed a great deal since the end of the fifteenth century. The spelling of words, however was almost 'frozen' when Caxton brought the printing press to England. Modern spelling frequently reflects the way a word used to be pronounced. For example, the silent k and gh in 'knight' were sounded centuries ago.
Context is always important; labelling is rarely important.
