What does the author refer to by saying 'that'?
Should I think of it as something like "Beyond that [sight/image]"?

"Beyond them" would have been a better choice of words, in my opinion.
The author is talking about the stars "he" can see beyond the two moons (not between the passage of clouds). To convey that correctly would require a complete overhaul of the sentence.
