Could mean one of two things.
Either, the flag was placed on top of the remains of a 6 story building OR, this is the most likely one,
the flag was placed on the remains of a building of which the rubble is 6 stories high. (One story = 1 level, about 10' or 3m).

I would suspect the latter, as I presume that the quote concerns the Twin Towers, which were considerably taller than 6 stories. Their rubble may well have been that high.
