My choice would be the second one.
If you say Downloading will have finished, it requires an object which would make no sense.
Please tell me what is right.
- Downloading will have finished by the time you will come home.
- Downloading will have been finished by the time you will come home.
- I would be thankful to you if you be specific about the use of " been ".

I think 'been' forms the passive voice of the future perfect time: WILL + HAVE + BEEN + past participle- I would be thankful to you if you be specific about the use of " been ".

Only the first one is natural. It would be better as "The download will be finished by the time you come home".

I'll try to give you an example.
Active sentence:
By the time you come home I will have finished downloading.
Passive sentence:
Downloading will have been finished by the time you come home.
