If you say Downloading will have finished, it requires an object which would make no sense.

I think 'been' forms the passive voice of the future perfect time: WILL + HAVE + BEEN + past participle

Only the first one is natural. It would be better as "The download will be finished by the time you come home".

Active sentence:
By the time you come home I will have finished downloading.

Passive sentence:
