You can't use "many" because "jewelry" is an uncountable noun. You can use "a lot", or "so much". We use "many" for things that we can count.
You should also use "it" instead of "they". If you use "they", it means "jewelry" can be counted, and as we know "jewelry" cannot be counted.
If you want to use "many", you can say "many pieces of jewelry".
There were many pieces of jewelry in the shop, and they were very beautiful.
There were so many pieces of jewelry in the shop, and they were very beautiful.
I like "so many" better.

Here's another way to say it:
- There were manywonderful things in the jewelry shop, and they were all very beautuiful.
(You don't really need to meantion that there is jewelry in a jewelry shop, since people take that for granted.)
I would use so many this way:
