"You need to improve the introduction and dicussion to show what the aim of the paper is," or
"You need to improve the introduction and dicussion to show what is the aim of the paper."

The first sentence. You are not asking a question, so the correct place for "is" is after the subject, which is "the aim of the paper". If you change the order, you get a question:

What is the aim of the paper?
