Here are simplified versions of the sentences:

a) Many ideas stood in stark conflict with | what everybody assumed to be true.

c)The theory is thought to explain | what everybody assumed to be true.

"Stood in stark conflict with" here roughly means "were in opposition to".

"What everybody assumed to be true" roughly means "accepted truth".

So in a), the ideas are in opposition to accepted truth.

In c), the theory explains accepted truth.
