Are there the same flowers in the garden? can we use a plural noun "flowers" here?

"flowers", which is the subject of this question, must be in the plural form if it is to agree with its verb "are".

Avoiding a plural noun would involve some linguistic gymnastics:

'Is there an example of the same sort of flower as one of these here?' This would sound pretty odd in most contexts.
