If I composed this sentence, maybe I would write it as:

UV-Vis transmission spectra of these samples in the range of 200-900 nm were taken by using a Shimaduz PC-2401 Spectrophotometer equipped eith an integrating sphere assembly.

Why does the "of these samples...." can be placed behide "taken"?

Which is better of " , using...." and " by using...."?

If I composed this sentence, maybe I would write it as:

UV-Vis transmission spectra of these samples in the range of 200-900 nm were taken by using a Shimaduz PC-2401 Spectrophotometer equipped with an integrating sphere assembly.

Why does the "of these samples...." can be placed behide "taken"? In the first sentence, you could put "of these samples...." before or after the verb.

Which is better of " , using...." and " by using...."? I'd use 'using' only.
