Is this sentence right?
-> "Do you have this flash disk in 4Gb?"
it sounds odd...
Now, have a look at this sentence:
-> "Does the 6300c support twain? If so, does it have a twain drive?"
In this case could I use "yes" rather than "so"? Or, could I use "not", instead?

"Do you have this flash disk with 4Gb?" (Do you mean disk or stick? If it's the USB flash memory, I'd call it a stick)
I wouldn't use 'yes' if asking a question- it could be used on a form, though.
If not- this has the opposite meaning, so it is not a replacement, but it's a correct form.
If you mean 'about 4Gb', I wouldn't because that changes the meaning to 'approximately'.
