Can I say " in good operation" instead of " running well" in the following sentence?
We are pleased to inform you that the newly set-up )(is it accpetrable?)web service is now in good operation.( .... the newly set-up wev service is runnin well?)

It doesn't sound idiomatic to me.
"newly set up" does sound okay, though.
Your newly set up Web service is now operating smoothly.
Your newly created Web site is running well.
