Which preposition should I use?
I believe its #2, but wonder whether #1 works.

clearly meaning of " in or on " i don't know exactly, too ^^

I also would say "on this website", just as one says ‘on this page'. But you would say 'in this book'.
In our context, 'on' means on the surface of, while 'in' means inside of. So we say on the page and on the website (really on the computer screen), but we say in the book.

I think that you could use 'in the website' for the software, etc, that is working behind the scenes.

You could say that we use SQL databases in/on this site. (They're working away in the background)
