I want to give you the pen which I wrote the letter with.
Are all these sentences correct ?
1. I want to give you the pen with which I wrote the letter.
2. I want to give you the pen which I wrote the letter with.
3. I want to give you the pen I wrote the letter witih.
Thank you so much. ^^

They are all correct, and you can also say 'I want to give you the pen that I wrote the letter with.'
However, you cannot use "that" instead of "which" in #1.

Reason: correct puctuation

Though all the three are correct, the first construction is preferred. An old rule says a sentence should not end with a preposition.

In my opinion, that rule doesn't have any merit and deserves to be ignored, as it often is.

Don't use a preposition to end a sentence with.

'that rule doesn't have any merit '.it sounds better to say a 'negative' in 'positive'.
'that rule has no merit'.
