I've come accross this sentence in my English textbook
He was accused of having deserted his ship two months ago.
The problem is I can't understand what 'ship' means. I don't think it's a kind of traffic transport like boat.
Can anyone help?
A vessel for transportation, why not!
Some sailors jumpship or leave their ship, when they get to some countries, which is regarded as a mortal sin in seamanship.
I believe your confusion is most likely from the word 'deserted'.
Look up the word 'desertion' and I believe that will help.

sth....I hate this abbreviation....this is an English forum. You should practice English, not text messaging shorthand.
As to your problem, to say that "ship" means something other than a vessel that sails on water you will have to provide us more of the surrounding sentences. There is no context clue here based on what you have shown us.
