I am having some problems with something or somebody. means that the problems are temporary, at the time of speaking about them (eg now), or around this time (eg this week).
I have some problems with something or somebody. means that the problems are habitual, happen to you now and again, or maybe even always.
I have (got) a terrible headache. - this is the only correct way of saying that you suffer from something.
