Facilities refers to the buildings and rooms.
Equipment refers to the computing hardware.

In conformity with the Computer Encyclopedia
facilities = a general term for equipment including hardware, software and personnel. It typically refers to equipment in the telecommunication industry and may also include the building or office containing it.
In conformity with the Architecture terminology
facility = all or any portion of a building area or structure, including the site of which it is located, wherein specific services are provided or activities are performed.
facilities (Informal) = a restroom
In conformity with the Business Dictionary
equipment = machines or major tools necessary to complete a given task. The tools a mechanic needs to repair a a machine are an example.
