In this context, 'in' is short for 'into', which means, movement towards:
EX: I'm getting in(to) the car.
To me, on Hotmail means, to use Hotmail (i.e., It's a tool: I am on the phone ~ I am using the phone), whereas in Hotmail means, inside the site itself.
EX: In(side the) Hotmail (site), where is the inbox key?
EX: On Hotmail (i.e., an internet tool), where is the inbox key?
