    -"Didn't you see me? Don't you have eyes?"
    Can one answer:
    1-"Everybody has them (ie. eyes)."


    -"Can't you smell it? Don't you have a nose?"
    Can one answer:
    2-"Everybody has it (ie. a nose)."
    (instead of "Everybody has one."?)

    I'd say 'one', as they each have a different nose.

    But what would you do in the first case? Would you use "them" for "eyes", or would you say "Everybody has eyes."?

    In the first, 'them'is fine.
