Ache is to suffer a dull, steady pain.
Sore is used when you have body pains due to wounds, bruises etc.

You can suffer from aches all over the body like : ear ache, neck ache, eyes ache, head ache etc.

You may have sores if you have a wound or bruise on any part of your body.

You can have a sore head and a head ache. To 'be sore' means roughly the same as 'to ache' and they're both from Old English, but 'to have a sore' would mean that you have some form of blister or infection on your skin.
