No, it means he has been working there for a long time more than anybody else.
But it's terrible phrasing!
John is the waiter who has been working here the longest.

I was supposed to say 'John is the waiter who has been working here the longest.' but I didn't (thinking that he wouldn't get it since it was the manner the given sentence was constructed.)
So I tried to rephrase it in a way (I thought) he would understand.

I had stayed in the US from 1-year old til 8 but I have been in the Philippines for the past twelve years so my grammar has not been that good. :-D
But be assured, if I was "correcting" a fellow poster, I would say something like "I would say it another way" not "Gosh, that was awful!"
