Try:

Although humans consider dogs and cats to be in the same category, I do not agree with the idea that dogs and cats are one and the same thing.

Your reasoning depends on what the "category" is.

If the category is "domestic animals" then your reasoning is not correct.

Is the insertion (in my view mistakenly) at the right place? No - I would place it after "consider" to be logical, since it is the considering and not the seeming that you see as mistaken.

There's less ambiguity this way:

A seems to consider, mistakenly, in my view, B and C to be the same category.

The author/speaker is saying that A is mistaken in thinking that B and C are the same category.
