owe "amount of money" on "something"
Hi,
(http://dictionary.cambridge.org/define.asp?key=56783&dict=CALD)
We still owe $1000 on our car.
Would it be okay to use the word "for" in place of the word "on"?

Not as good but would still convey the meaning.
You paid $2000 for the car but still owe $1000 on it
