You could write either. The better alternative will follow from what they are putting an end to. Some troublesome situations are "cases", some are "matters".
A "case" is likely to be more official - like an enquiry, a police case.
A "matter" can be something trivial.
The police found their only suspect hanged in his cellar. This put an end to the case.
Stop arguing. Mum said we're watching "The Simpsons". That's put an end to the matter.
