What is the plural of M.A., M.Sc. or B.Sc.?

We can say em-ays, em-ess-sees, etc. MAs is easy enough, though MScs is trickier. and some style guides recommend using an apostrophe if the last letter is lower case- MSc's.

Do we omit the full stops (dots) when making them plurals like you did in your examples MScs not M.SC.s?

It is accepted now that these abbreviations do not need to be punctuated, but are given without. You would not use a full stop, but an apostrophe, as Tdol suggests.
