Are there any rules for using of/from/with after die?
E.g The baby died of/from/with pneumonia.

"To die of" a disease or condition is the usual idiom. "To die from" a condition is sometimes heard, but is poor. "To die with" a disease is not used.

die of something: direct cause: cancer, pneumonia
die from something: indirect' cause: inattention, wound, explosion

I would say: died in a car accident, in an explosion, of inattention, of gunshot wounds. "From" is acceptable as well, for all of these.
