The two phrases can have a subtly different meaning:

Please make a copy: for me, for yourself, or for anyone else.

Please take a copy: for yourself. Usually the copy has already been made, but if it has not, make one.

PS. This disinction holds most strongly when you are asked. But you ask to make a copy, as everyone else has pointed out.
