    Default Is this acceptable?

In this sentence, "All customers wishing to use our COD services must abide by not only the terms and conditions of Spymerchandise, but also the terms and conditions as set by the delivering or holding company." Is it acceptable if we omit the comma before "but"?

Thank you very much for your great help.

    Try,

All customers wishing to use our COD services must abide not only by the terms and conditions of Spymerchandise, but also by the terms and conditions as set by the delivery or holding company.
    Keep the comma.

Repetition of "terms and conditions" is not necessary. Nor is "as". I agree that you should keep the comma.
