We can say it is correct, but for more standard you may take this one:
It has come to our notice that the current shipment has a shortage of 7 pcs of boxes; you may please compensate this deficiency in the next shipment.

This shipment was short 7 boxes. Please ensure they are on the next shipment.

I would use "short" in this sentence.
