There is no particular right way to say it; it can be other/or : for example "place/put the cylindrical mould in the middle of the dish" OR "place/put the cylindrical mould in the centre of the dish."
the term 'middle' is generally less specific than 'centre', centre means of equal distance all around; therefore if you wanted to sound more specific I would suggest that you use 'centre', though to use 'middle' would not be wrong.
