What is she really saying here?

Hello.

I was watching Him & Her and I noticed something. In this particular sentence (video below), she says 'Shall I just sign it and we fill in later?' to my ears but then I put the subtitle and it said 'Shall I just sign it and we CAN fill IT in later?'.

What I think that's happening here is the following: she is saying the sentence in a very spoken-english kind of way, with some words (can and it) being omitted because it's obvious by the context. I'm not sure about that, though.

So, am I wrong?

Sounds like, "Shall I just sign it and we fill it in later?"
I don't hear a 'can'.

Note that "Shall I" has been somewhat swallowed and sounds like "Sh'I", the "and" is almost not there and the "ll" of "we'll" is not really pronounced.

No. It's simply not pronounced. It's still there. The grammatical version of that sentence is "We'll fill in it later" (to denote the future). When speaking quickly (or in a "common" accent), the "ll" can just disappear.
