Is it right to say: "I’m very sorry that I bothered you (in vain)" in the situation where I asked earlier the person to take care of the problem and now I find that it was an other person's fault?

"I am very sorry that I bothered you" sounds great. You can also say, "I'm very sorry to have bothered you." The "in vain" doesn't seem right to me, since it focuses on the fact that you didn't get the outcome you were looking for.
