In 'Put down your pen', 'down' is an adverb.

This is the def for preps:

in grammar, a word which is used before a noun, a noun phrase or a pronoun, connecting it to another word (that normally precedes it)

connecting to which word?

You put down your pen.

'your pen' is connected to 'put'? No.
'your pen' is connected to the covert subject, 'you'? No.

There is no connection that 'down' establishes. --> No preposition.

The communication between the two sides broke down.

Is there something after 'down'? No. adverb.

The workers downed tools. :-o;-) (verb)

I have just get in the university down the line. -- down = preposition.

'I' and 'the line' are connected in a metaphorical sense.
