When I have read an academic paper and send an e-mail to its author, can I say:
I have just read one of your works?
Any native on this?

someone did reply to your post, but they deleted it. they've been doing that a lot
i checked my history. rover asked when would you need to use more than one work.

Technically, you can, but it sounds a but awkward, I'd use papers if that's what it was, or publications

I agree with Ranok; you can say work, but it sounds more like a full book to me, so one of your papers sounds better.
