    the "where" postion!, is it right to put it there?

    We are aware of the great deal of effort and proficiency that went into project implementation. Regarding the payment and the dues, precisely the conversion fee, where the university does not see justification in the payment of such amount, we kindly asking to reconsider this portion of payments

    It's hard to say, as the sense is not clear. Moving one word won't make it intelligible Maybe you mean:
    We know how much hard work went into the project, but the university questions the amount charged - particularly in the matter of conversion. Please reconsider. We look forward to your revised invoice.
    This may not be what you mean. If not, describe the situation you're trying to write about.

    "Where" doesn't belong here, as a general rule.
    We don't say,"Regarding this fee, where I can't pay it, I ask you to reconsider."
    You could say, "Regarding this fee, which I cannot pay, I ask you to reconsider."
