Both are correct. There is just a time difference:

1) Did you have time (e.g. yesterday, last week) to go through the papers?

2) Do you have time (e.g. now, during the morning) to go through the papers?

Actually, they are both correct with the meaning, "Do you have (the) time, now or in the near fuure, to go through the papers?

The second is more hesitant, more diffident.
